Will this work with a pro controller that has thin thumb grips?

I had to pop off the thumb grips to get it to fit. I was able to close it with the thumb grips on, but buttons were pressed, so the controller was on. This was with an Afterglow.

I've noticed notches on the back of the case from what I've seen in the photos. Are those raised and sit under the controller? Do they scratch?
